I have noticed the same thing, but only when I'm on airplane mode. It used to work with no issue but ever since Google updated the messaging app. Those messages don't come through like they used on airplane mode.
Have you contacted your carrier about this yet? They should be able to find out why you haven't been able to receive short codes and correct the problem.
