I was wondering if anybody else has this issue. When I try to unlock my Tab S9 with my fingerprint it usually fails to recognize it(60-70% of the time) and I end having to use my pin. Yet when I use the fingerprint reader as a biometrics unlock for my apps, it never fails to read it. Why the difference?

I have Samsung and OnePlus devices, including a Tab S9. I find that the Samsung ultrasonic readers require a deliberate and longer (sometimes firmer) touch to recognize a fingerprint. The ultrasonic reader in my OnePlus is far superior and more readily unlocks the device.
I can only speculate as to why you're experiencing what you are. Perhaps it's because the tablet is already unlocked when you use biometrics to unlock your apps.
