One is the regular version and the second one is the one located inside the secure folder the padlock on the folder shows its a secure folder app

No, it doesn't matter. So don't allow location, and you're fine. If you don't use an app in secure folder and change permissions, it's not going to effect the same app outside of it. My devices are set up, if I don't use apps in secure folder, they will go into deep sleep.
