Being logged into multiple devices has nothing to do with whether your contacts are visible on your phone. However, if you have multiple devices and your contacts are not synced with Google and only reside on one device, that could be an issue. It does seem strange that of all your contacts only two (and your frequently contacted ones), seem to disappear. Do you have your contacts synced with Google? Is the contacts app pointed to Google as the main location for contacts? You can try adding those frequent contacts to a direct dial widget or the "people" edge panel and see if they remain intact.
